I'm going to replace my 6 cylinder with a fresh 350 but I don't know what to do about the rear end? I assume I'll need to change the axles to the 5 bolt pattern, but what about the gears? It will be a daily driver with an auto trans, and I won't be using it to haul with.

You don't need to do anything to the rear...it is the exact same as if it came with a small block...even a big block.
Once you get it all screwed together, you may find that the gear ratio is not to your liking...then you'll just need a gear swap.
As for 5 lug...only thing that does is let you use a hand full of wheels that don't come in 6 lug style. No real good reason (IMO) to spend the money on 5 lug. They have a very wide selection of 6 lug rims, and you can get 6 lug rotors for the front if you are planning a disc brake conversion.
